Andreas Alexander Pagenstecher's brother initially lived in Freudenberg, where his father had been a pastor since 1763. In 1769, the family moved to Haiger and around 1775 to Oberneisen. From 1778-1780, Pagenstecher attended grammar schools in Dillenburg and Idstein. He then studied theology in Herborn and from 1783 in Marburg. He passed the theological examination in 1785. He then worked as a court master in Neuchâtel and St. Petersburg.

In 1796, he went to Berlin and entered the service of Hereditary Prince William Frederick of Orange-Nassau (William I King of the Netherlands, 1772-1843). In 1798 he was appointed associate professor of philosophy in Herborn. In 1818, he moved to the State Library in Wiesbaden as librarian and director.
